Anything less, such as a Galleon (36 guns, if i remember) is going to need twice that to flatten a tower. With a 50-gun Ship of the Line, a tower usually goes down in 3 - 4 full broadsides. Also positioning helps by keeping your boat at maximum range and turned just right so every broadside shot lands. I know its tempting to float through the middle of two towers and fire both broadsides, but this makes it harder for you to manuever/flee and opens you up for a lot of hurt. You should be able to widdle down the towers to 2 or 3 left, leave and repair, then come back and go at it again.

Or call in your 2nd convoy and send the first back to port to repair. Once you've cycled through the first 5 ships, leave the pirate base, toggle on the other 5 ships in the convoy to be your 'attack' ships and re-engage the pirate base and continue.
